updates on PLAN code

The graph can now be generated with .tmap input only. The planGraph script in cli package takes .tmap as input to generate a graph and perform PLA.

Some functions are separated from the graphical interface: a new package simulationtraceanalysis was added. The classes to compare simulation traces previously added to interactivesimulation package are moved to simulatiotraceanalysis packages.
